Brookes, 24, forced two standing counts to dominate the opening round but then faded.
Wall bounced back to force one count in the second and two in the third to claim victory.
Brookes had received a bye in the draw through to the quarter-finals so was competing in her first bout in Glasgow.
Connor Williams is in the semi-finals so one Welsh boxer is guaranteed at least two medals.
Owain Harris-Allan, Rosie Eccles, Orlando Holley-Sotomi and Daniel Pitt are also in quarter-final bouts on Wednesday.
